I have a Jabiru J200 with a VNE 138KN. I have an issue that when i exceed 125 knots i start to feel rudder flutter that goes away again when i slow down. What can i do to eliminate this? Should I remove the rudder and static balance it on the hinge line?

Yes balancing the rudder would be the first and main thing to do.
